I think prehab is always good, but if in doubt, what I do is go see a PT and ask them to CLEARLY EXPLAIN to me the difference between: a. pain because I'm injured and is ok to work through; and b. pain because the prehab I'm doing is causing me more damage Avoid (b) !!! Popping feelings, sounds etc are quite normal after surgery.
I highly doubt you've messed up your knee, especially with stretching.
